Yes, you can clear DP via F110. Please check below settings if available in your system
1) special GL indicator should be assigned in FBZP under "all company code settings"
2) in FBKP, all relevant posting keys are maintained for down payment
3) in Ob41 check posting key whether same special GL indicator is maintained there or not
of above most important in FBZP custo to take clear DP via F110
